Era of the Goddess Hylia
Though not depicted in person, the entry vestibule in the Temple of Hylia shows emblems for the Sages that would be found eras later during the Era of the Hero of Time on the Sage Medallions. This would imply that there was a group of sages prior to the events of Skyward Sword.
Era of Prosperity
The sages from the Era of Prosperity are among the earliest recorded sages in history. The presence of the Stone Room and similarity in the architectural style of the stone lotus to the Secret Stone pedestal in each Sage's respective temple would suggest that the room was used for rituals related to the Sages.
Era of the Hero of Time
The sages awoken during the Era of the Hero of Time were tasked with helping to seal Ganon. Like sages in preceding eras, each is aligned to an element. During the process of awakening those sages, Link receives a medallion that represents the elemental association to each sage. It is unclear how or if these medallions relate to the Secret Stones. It is possible that because Link retains the medallions that they could be more similar to the Vow of Sages in nature.

Twilight Era
Following the events of The Legend of Zelda: Ocarina of Time, the Sages took part in imprisoning Ganondorf at the Arbiter's Grounds and in the failed attempt to execute him, in which Ganondorf managed to obtain the sword wielded by the sages and use it to murder the Sage of Water.
Downfall
The Sages depicted during the prologue of the events of the Era of Light and Dark were ordered by the King of Hyrule to seal the Sacred Realm. While these Sages are not depicted with elemental associations as with past sages, the Shrine Maidens shown during the events of The Legend of Zelda: A Link to the Past do follow a similar color style. Late in the Era of Light and Dark, the sages that Link rescues from Yuga, including Zelda, bear a closer resemblance to the sages of the past.

Sage Descendants
During the course of the events of The Legend of Zelda: A Link Between Worlds, we are introduced to Sages after Yuga turns them into paintings and Link rescues them. The Sages we meet in The Legend of Zelda: A Link Between Worlds are said to be descendants of the original sages.
Adult Timeline
Era of the Great Sea
The Sages of Wind and Earth served a key role in the protection of the Master Sword. Their prayers provided the Master Sword with the ability to to destroy evil. When Ganondorf was resurrected, he killed Fado and Laruto, the Sages of Wind and Earth. As part of the quest to stop Ganondorf from succeeding in his plot obtain the Triforce, Link helped to awaken the new Sages of Wind and Earth, Makar and Medli.
Era of Hyrule's Rebirth
The Sages during Era of Hyrule's Rebirth are part of the Lokomo group [1]. Like Sages in Hyrule, the Sages of the Lokomo also align with nautral elements or biomes.
Unplaced
Era of the Wilds
The sages from the Era of the Wilds are confirmed to be descendants of the same sages from the Era of Prosperity. Over the course of researching regional phenomenon across Hyrule, Link helps members of the Rito, Zora, Gorons, and Gerudo groups to awaken new Sages.
